I would like to hire a car at Milan Malpensa Airporty from the 14th of June about 0:00 - 1:00AM, is it possible?
Should be possible. The website will tell. I can see you did a search and saw cars, These are available against the rates shown.
I see cars yes, but the question is what will be if the plane is late and I come to your desk after 1:00 ?
Insert the flight number when you are asked to do during the booking process at STEP3.
Does it guarantee service in case of late arrival of plane?
Yes!
